Comment:

 Error caused by substring replacement.  Only caused by repeats that are
 adjacent to the end on a contig or contig chunk because maker tries to
 extend masking with a 50 base pair flank, so if their aren't 50 base pairs
 there to replace, maker adds them.  Fixed to take into account the true
 end of a contig.
